Floors not stacking properly

This building has 3 assembled floors: foundation footing; cripple wall, and main floor.

The cripple wall is not stacking properly with the main floor.  You can see in the attached drawing that the cripple wall is partially buried in the floor joists of the main floor.  None of the floors have offsets.  the cripple wall is uniform height throughout, as is the foundation footing.

My head hurts from trying to trouble-shoot this.  Would appreciate any help.
