Why when you generate a footprint, does it show on the outermost surface of the wall? Rather than the bearing surface? We want to have our footprint to represent the concrete foundation.

Do you mean building outline generation?  If so, then this is for site plan work where you need to know the distances to finished materials for proper setback placement.

Sometimes I find it easier just to trace my building w/ a polyline and use that to create the site plan, that way I KNOW it's right.

I agree with Paul ... Generate the footprint from the foundation plan. Especially if you want it to represent the concrete foundation ... How are you generating it?

You are correct, I did mean Generate Building Outline. We mostly use this feature during the design phase (since the floorplan changes quite frequently), so a foundation plan doesn't exist yet. I guess that make some sense to have it show the surfaces to the setback, however, in our area the inspectors only measure to the foundation(not the surface) for building setbacks. Also, the concrete subcontractors use the site plan to locate the house on the lot and they assume it represents the concrete, not the surface of the building.

If the exterior finish is all the same, just do a offset on the building outline.

I create my foundation plan from the Floor System Mode by using Generate Drawing.  I use the Site Mode to create a Building Outline.  I seldom have disagree but you can if something is off a little somewhere.  The site plan dimensions are to outside of finish material.  On my foundation plan I state that the dimensions are to outside of the stud but the outside of building and usually footing edge are shown for reference, box that note so it stands out.  Had no problems.  If you are drawing a polyline as suggested, it seems that would be another place for an error to occur.  One of the uses of multi drawing is to "overlay" drawing so to speak to make sure everything is as intended.
