I am wondering if anyone can help me clean up this small bit of roof and wall.

The wall end is open. I added an exterior wall in hidden mode but that didn't seem to do it.

The lower roof will not extend any further to cover the lower wall. 

This where I wish you could just  ride the auto nature of SP and make the roof do what you want it to do.

Looks like you may want to use a hole and adjust or extend the overhang on that roof section then use a hole where you don't want roof going through the wall above. That window is not going to be fun to install.

Because its all created from one roof, i'd add a small roof over the area missing and call it good....never had luck in situations like that, you have no lollypops to identify that gable wall below.

 

on certain situations extending the overhang on one of the lollypops by 1/2" will allow you to trick the roof planes....here however don't think so.
