Breaks in walls when merging foundation

When merging my foundation drawing with the walkout basement level of this home, I get these unwanted breaks in the exterior 2x6 walls and the interior 3.5" partition walls will now not extend to the 2x6 as they did previously? I also tried drawing in a new foundation and footing with the same breaks and inability to join walls.

I just discovered that checking the 'fit bottom to roof' setting under 'edit' allows me to adjust walls and correct the situation visually on each wall that is doing this. Is that the correct fix?

Any help is much appreciated. Thank you!

Have you tried CTRL-C?

 

The fit bottom to roof may work, but it's certainly not the "correct" fix.

 

The wall heights may be to blame ... check they are all the same height and the same offset.

Couple things to try -
 
1.  try adjusting wall material - see picture attached.
 
2.  edit wall that wont play nice and adjust wall joins -see attached
