I am modeling a gable roof ooff of a shed roof but the fascias do not seem to automatically line up 

(one gutter line is lower than the other)

There's no magic simple way, but you can always look at the top to fascia height on the SOFFIT & FASCIA tab. That will tell you the height below the top of the wall. Assuming the walls are the same height, then the top to fascia height that should be the same on both roofs. If the walls are different heights then you have to do a little math.
