The project I am working on has a loft. I am trying to figure out how to have the system cover the empty space created by the flooring system with drywall.

Many ways to accomplish what you are looking for. Biggest thing is to look at your wall offsets and top and bottom of wall settings. To me, the picture looks like you have walls overlapping from one level to another. Maybe it is your roof providing the gable wall as well as your loft walls??
Using a hidden wall set at the correct offset can work. Sometimes they like to clean up on their own and you have to do your best by unchecking clean up, checking anchor, etc. Or use a solid cube or polygon and offset appropriately. Depends on what you want to fight and what information you need in the model.

I didn't read any but the first post, but I just did this on a recent loft situation, and one thing is to draw in a wood floor system, and have it set at the height you need in Mine was at 9-4up, In my case I also have a slab down at the first floor height at 0.
So in 3d you need to go to "options"--- "extraction options" and turn on "Framing"--" floor system".
This lets a ring joist show, which can be changed to what every texture, You can add an additional ceiling set at height of bottom of the loft wood framed floor system. then add a floor, in interior mode, at the height of the loft floor. TRhis gets you there.
In my case I added a knee wall at front of the loft. It all worked great
