I want vessel sinks in my bathrooms.  I turned off the cuts countertop in the sink definition to stop it from creating a hole that is too big (problem 1), but when placing the sink at the correct height the counter shows through the bottom of the sink (problem 2).  Is there a way to create the size hole needed in the countertop for this type of sink?

You could you use a cylinder with the height edited to 0.1" and place it in the bottom of the sink. Copy and paste the surface of the sink to the solid. This solution does not completely solve the problem, but it may help to minimize it.
